Not sure if O.D.I.E. was bugged, but he just went in circles when trying to find the first clue. After getting the first clue from @sarahlogic comment it went right to the second location using the quest item.

Suspicious Crate at 69, 54.53, stuns you and gives a line about Crown being thru there. Sometimes you may get a group of Crown Apothecary mobs that attack you.
Discarded Perfume Bottle is found at /way Stormwind 67.31, 43.79 Discarded Perfume Bottle
Clue #3: Memo from Apothecary Hummel at /way Stormwind 65.45, 41.44 Third Clue: Memo from Apothecary Hummel

If you try to use the O.D.I.E.'s Remote Control after getting the third clue, Steamwheedle Sleuther says "That device sure is fun to play with, huh? We've got everything we came for and you're still pushing its buttons."

For me the first map was at 50,85 just to the right of the exit, the gate going out which takes you out of Org.

Clue 1: White paper laying on the ground next to the stairs of Weller's Arsenal (NOT by the Hero's Call board, where I kept looking...)

Clue 2: Book laying on the sidewalk BEHIND the Barber Shop (not IN the barber shop--go around back and it's before you reach Denman Family Jewelers)

Clue 3: White paper laying on the sidewalk at the north end of the bridge between Old Town and Cathedral Square. It's at the base of the signpost showing the directions to each area at the foot of the bridge.

I was able to click on a Suspicious Crate before finding this, which seemed like a red herring. No idea if this is related to the quest or a fluke, but make sure you have the clue before just clicking a crate and peacing out!
