I thought your AoE only hit them if you were flagged prior to casting.

That shouldn't happen. They made an adjustment so that when you use an AoE attack, and a flagged player stands near you, your attacks will ignore them, unless you specifically target them. As long as you don't target them, there's few things they can do to flag you.
I'd report that as a bug if I was you.
Sadly there is a different strategy they use to flag others for their bloody "bloody coins". Whenever a rare spawns, they flag themselves, then run to the rare, and when it dies, they stand on its corpse. As soon as you try to right click on the corpse to loot it, some unfortunate souls will instead right click a flagged player, earning a swift execution, and a 5min wait until their flag wears off.
But using AoEs should not be flagging you for pvp (Again, unless you specifically target a player). So if its doing that, report it as a bug.

Small tip: if you want to avoid accidental clicks you can /target the mob and use the interact with target keybind (I believe you have to bind this yourself as it doesn't have a default bind - it's under "Targeting Functions") to loot it.
That said, as someone who has always played on a PvP server and unlike some never had a problem with accepting the consequences thereof it's pretty low to play on a PvE server and "bait" people into getting flagged.

I was fighting a mob on my frost death knight and next thing I knew I was flagged, I can only guess but what I think happened was my howling blast jumped to the pvp flagged player thus flagging me in the process as it was only one mob I was fighting and i was not changing targets. I happen to despise pvp and so have grown very adept at avoiding it so it is a mystery.

Agree, but there are a lot of people who regard trying to get someone to flag themselves a challenge. I suspect on some level it's akin to the impulse in criminal sociopaths to attempt to get away with "a perfect crime".
If you play on a PvE server, caution in right-clicking is highly suggested. Left-clicking and the "interact" keybind is a good suggestion.
In general, treat "accidentally flagged myself" errors like raid errors like not avoiding the next big attack...spend a few minutes in timeout allowing the flag to drop, and be more careful next time.

auto-target abilities are also a easy way to get someone to hit you.
And yes, a combination of lowbie taunting, corpse-hidery and autotargets are generally held as one of the few ways to one-up the pvers when they go outside.
Hillarious fun to watch a raider figure out where his health pool went.

I came up with a guaranteed method to not wind up flagged on timeless isle and that is simply to avoid it, its working great so far.

Or do what I do :P I'm an engineer, and I use the Loot-A-Rang to loot any corpse. No need to right click anything, thus they can't possibly flag me.

I wouldn't know. I'm just too smart for those thugs to get me. I never target them when I AoE, and I use my trusty Loot-A-Rang to loot anything.
Also why doesn't it surprises me that you engage in such an activity.......? =/

I came up with a guaranteed method to not wind up flagged on timeless isle and that is simply to avoid it, its working great so far.
I went there on the second day or so - saw everything littered with bones and animal corpses and made a straight u-turn. I will return there when the crowd has moved on to the next shiny dangling object.

Yeah, this is the problem. a lot of the very basic aoe spells do not flag you, but there are a ton that will. And if you are in a group, and someone gets flagged, most likely any healer will get flagged just because we have so many smart heals now.
This is one of those things where someone at Blizzard should have realized that what sounds like a neat idea on paper just does not translate into the real game. Their intent was for people to make themselves ´monsters´.. and then allow anyone to kill them... but the reality is that the VAST amount of people attacking flagged people are doing it accidently.
And that creates the other problem. There is always supposed to be disadvantage towards the flagged player. The other player should have the element of surprise. But what happens now is the unflagged players are the ones getting ganked before they even realize they are flagged.

What I find to be troubling on the isle is how easily a group of 4-5 players can simultaneously farm the opposing faction at the respawn site near the celestials and also kill the guards meant to keep the peace in that area. The guards just do not have enough health and don't hit hard enough.
Guard NPCs have been but a lip service since people whined about the IoQD guards weirdly onehitting players attacking others in a neutral questhub.

I found out paladin's Light's Hammer does AoE heals to ally players who are flagged for PvP. Thus, by "healing" a player who is marked for PvP marks me for PvP too, although I did no target that player and healed nor am I in a group with him/her. While killing rares both flagged and not flagged players come, using aoe heals may, unfortunately, tag you for PvP and you're an easy pray for those in pvp gear. Furthermore, having 5 minutes to disable PvP is wasting your time as you would noramlly proceed with killing rares or w/e you're doing. I wrote a ticket about it but as always, with a lovely kindness, I was directed to Submit Suggestion tab :D lol
as for PvPers....have guts to challenge proper players :) challenge me and I will switch to pvp gear, attacking vulnerable players is just being a coward :D

Not being very tech savvy,how hard would it be for blizz to make it impossible to hit a player or oppposing faction npc on a PvE server unless you manually flagged yourself for PvP.This would solve all these issues.
